Can I Run ssDNA on the Bioanalyzer?

Issue

Is it possible to run single-stranded DNA (ssDNA) samples on the Bioanalyzer? Are there any Bioanalyzer assays recommended for ssDNA?

Resolution 

Agilent does not offer any Bioanalyzer assays dedicated or validated for single-stranded DNA (ssDNA). The dyes present in the Bioanalyzer DNA and RNA assays are different. However, both dyes used have an affinity for both single-stranded and double-stranded nucleic acid.

  • The dye used in the DNA assays has a higher affinity for double-stranded than single-stranded nucleic acid.
  • The dye used in the RNA assays has a higher affinity for single-stranded nucleic acid than the dye in the DNA assays but still has affinity for double-stranded nucleic acid.
  • All the Bioanalyzer assays are validated for well-defined sample types and applications. For example, the DNA assays are validated for double-stranded DNA (dsDNA) analysis and the RNA Nano and Pico assays are validated for total and mRNA analysis.
  • The migration profile might be different for ssDNA versus the validated dsDNA or RNA, so data for ssDNA may not be accurate.

Analysis of ssDNA is not supported on the Bioanalyzer and Agilent cannot guarantee the accuracy of Bioanalyzer data obtained with ssDNA samples.
