I'm getting a very similar issue running GRO by 8260 on an 8890 GCMS where the baseline is cutting off part of the peaks. I tried setting the A2 field to Zero but I have a different version of MSD Chemstation data analysis (E 02.02.1431). How could I fix this?

Yes E.02.02 does not have a zero command. You would need to change the chromatography so the start and end points are below the dip in baseline.
