It is only possible to subtract a background spectrum from a TIC in MSD ChemStation (File > Subtract Background (BSB) ), not an entire blank run's chromatogram. If this is data being collected by a 2D GC detector (FID, ECD, etc...) then you can use the column compensation feature on the GC to do this, but this feature is not available with MS data.
