In the Quant Batch Table, 'height' refers to the height of the quantifier ion. Is there is a way to export the chromatographic peak height from Quant?

If you are referring to the TIC peak height verses the compound/EIC peak height then no, that information does not exist for a compound. If you want to report TIC peak height you will need to create a second compound with the m/z set to 0 so that it uses the TIC for quantitation.

I noticed that the TIC peak height value changes depending on the integration. Do you know how that peak height is calculated? Does the apex shift based on the peak width?

The height is measured from the integrated baseline to the apex. This can be easily observed by manually integrating part way up the peak, but any change in the integrated baseline will change the reported height and area.
