Tuning issue with QQQ

Question

Having issue tuning of 6410 with MMI. It tunes perfectly with ESI. When MMI is installed (capillary cap is replaced with APCI one); it completes the tune however except for 121 and 1821 are about 2 amu lower. Has anyone experienced similar thing?

The instrument can only be autotuned with ESI or AJS sources. The source is not adjusted during autotune. All tune parameters after the source are valid for another source.
Source parameters would be optimized in your method not your tune.
You can just tune with ESI check for ions with MMI and run.
