Does it always turn off at the same time? First make sure that there isn't a timed event in the method to turn it off. (It would be under MS Parameters.)
That's odd to happen like that. Is there any error given? It may be worthwhile to schedule a visit with an Agilent-trained service representative to determine what is happening.
