How to set the baseline in chemstation software?

Open the GC Parameters in the Method & Run Control view.  In the Signals section, I believe there is an option to Zero the signal at the start of the run.

I'd also recommend going into the TCD B settings and switching the Negative Polarity setting to the opposite of what it currently is.  That will invert the signal so the peaks are positive rather than negative.
