I find a solution for this, I created a new method and a new sequence. Also, shutdown PC, GC and MS and before developing a new method, I subjected GC to wash methods. This lead to a successful running of GC
Also, after 200 samples run, One has to run the acetone wash method and autotune for 48 hrs, which will avoid Instrumental- directory failed.
