This message appears before I start a sequence:
"the subdirectory specified for the sequence already contains data files. If you start the sequence the files may be overwritten if running acquisition. Use the 'sequence parameters' to change the subdirectory or check the file names are different"
I have already changed the subdirectory to a new one, and the file names are always different, we add time and date and we still get this message

I would check your sequence naming pattern under preferences, to make sure you are using a naming pattern that is unique for each sequence. The easiest way to insure this is to use the date and time tokens in the name.

I review this software options for the view Preferences and sequence parameters. attach the info in the print screens. I have the same configuration in another workstation and the software work correctly, don´t show de message for start every sequence.
