GCxGC is extremely specialized. Have you contacted Zoex? Did you get an MS data file that can be seen in MassHunter?
our chromatograph has two detectors, the MS and the FID, with the FID the diagram is perfect, but with the MS the diagram is like this. The file generated by masshunter is to be imported into Zoex
Yes, I understand. Can you open the MS data file in MassHunter? You also posted about Gain... if the gain is too high there will be a peak at every mass and that could be what you are seeing here. Try Gain 1, not Gain 13.98. Gain 1 uses a run Electron Multiplier setting about the same as the one used in autotune.
