Now that I post this answer - I didn't ask you if you needed to update Acquisition or Quant, so I am going to assume Quant.

You'd have to change acquisition parameters after cutting the column:
MS: If you use multiple SIM ion groups, timed events like detector off/on or EM changes, QQQ MRM ion groups, etc - anything time dependent in the MS.
GC: The total run time might be shortened a little bit. The column flow will be slightly different without telling the software what you did physically with the column. You can recalibrate the column length so that the RTs don't change as much after cutting the column.
GC Parameters, Configuration, Columns, Calibrate, Adjust Length, enter the length removed, OK. For this example I 'removed' 0.3 m of column, a sort of typical amount.
and it will then show the changes with the date:

This might reduce your need to update the retention times in Quant.
