It is our first time using the seahorse platform, what is your recommended instrument protocol when we set up the assay and run the experiment?

 Thank you for contacting Agilent Cell Analysis Technical Support. 
 In the Wave software on the XFe instrument Controller (computer), the protocol for Mito Stress Test is one of the default assay templates. You can select standard Mito Stress Test or Mito Stress Test with Acute Injection, if the cells are pre-treated. Please see the image below. 
 
 Specifically, the protocol contains Calibration, Equilibration, and numbers of mix-wait-measure cycles in Baseline and after each injections. Please see the screen capture below.
